While I do think it makes sense to use in some situations, I'm also leary of putting too much faith in (what is currently) a Google-specific hack. If you can, 301 and fix things at the foundation. We implemented rel canonical several months ago and it certainly hasn't hurt us (best rankings we've ever seen...although certainly cannot attach them directly to the update).
